Wow. Looks cool! 
My only (albeit small) complaint would be the name of Sela's second special unit. "Shadow Wing Battleship" sounds a bit too fanboyish for my taste. Maybe you could come up with a Romulan name for that one?
Oh and are there any other changes for the Section 31 avatar? Because at the moment it seems a bit underpowered to me (although I really dig the idea of it not having any battleships!). Or maybe it's just intended for skillful players?

RCIX has a couple good ideas, but the Toral one seems a bit too strong but nothing crazy. I like the Sela idea, and the Borg one. The Son'a hero you suggest here a bit overpowered. My recommendation is instead forget the science ship from insurrection and make something new/different. Something the Dominion lacks, they have siege, carriers super ships etc. I'd say give them a new design to serve as a pseudo mobile defensive platform. Slow, and well shielded. With no heavy weapons (just phasers) but multi target. A ship designed to kill destroyers en-masse.

Well, with the exception of multi targeting capabilities and annihilating destroyers... the Defender is essentially a veeeeeery sloooooow moving base defense. Best used against the Borg *cough*.

I'm not sure i'd characterize it as such. I'd call it a slow reload ship designed to wreck things that have to be focus fired. Its precisely the opposite of this destroyer murderer. But maybe youre right, how about giving this destroyer killer a medium speed? Either way, the chances of having both this ship and defenders at the same time is very unlikely.

I think an anti destroyer ship that is slow is an oxymoron personally. It would never be available in time, and you could never use it efficiently unless it had some sort of cloak as a destroyer is quick and available to strike wherever defenses are not on the map. Either way, the Dominion does not lack for anti-destroyer vessels (the T-15 comes to mind), but I think the idea could work for a new faction (maybe Iconian, since they probably have mastery over some sort of portal ability allowing rapid movement every once in a while).

Are those the Klingon fighters from ST: Invasion? I loved those ships

I've seemed to have hit a roadblock though. I've been adding voices into the events.dat file, but it seems to become corrupt whenever I save it. I have always used notepad to edit this file, but it seems there is some odd coding in it that notepad automatically corrupts on save. Is there a particular program out there that can let me save the fleet ops events.dat file without messing it up?

Yea, i have a lot of the concept art from that game saved on my HDD
And i have an emulator so i can get video capture heh. Try using Notepad++ for all your coding needs, or just wordpad in windows might do.

I must say that i like the section 31 except for a few things
for a section 31 i would want to see the ships you added, in addition to a cloking pegasus, modified mirandas, and modified nebulas, but even without those additions i still like the older ships
however one of my problems is i dont agree with no larger high tech ships, i remeber there being a black special ops defiant class (in a book i think) and i think 31 would use large ships as well as small, i dont see them using to many sovys, but definently excelsior 2s and defiants

The black opps defiant class you might be thinking of is from one of shatners trek novels....I seem to remember a passage where they manuvered their defiant in between the nacelles of a romulan warbird and then did a deathroll and carved the ship apart lol.....at least thats where I remember reading about a black opps defiant.

i think your right, but thats my point, im sure they use older ships, but definently newer ships, and experimentals, and also enemy ships, im sure section 31 has some kligon ships with cloaks as well as romulan and many others

I thought that novel didn't mention S31--it was another special black ops force that was using the Defiant, no?
