How about each race has a special upgrade for their weapons. SO for instance:
- Fed: Burst torpedo launchers - Vessels fire multiple torpedoes in rapid succession. Number increases according to class
-Klingon: Disruptor enhancements - Klignon disruptor bolts and banks increase damage by 25%
-Borg: Anti-organic weapons: Borg weapons increase their crew damage potential, to make assimilation easier.
I also thought that borg ships could have an "Incubation" upgrade which allows their ships (or maybe just their larger ones) to regain crew at a slow rare (like 1 crewmember every 2.5 secs). This would be especially useful for the Borg Cube, which is always getting low on crew thanks to its holding beam. Of course, this ability would stop if the ship had no crew left or was captured by the enemy.

cant see how the incubation upgrade would work properly, surely any crew gained would go straight into the crew pool. assimilation beam works similar but that takes crew from somewhere, your talking about recruiting crew like a starbase
well a burst should be a minimum of 3 or its not a burst of anything so i'd be carefull about increasing the torp count per class. don't want to many
the klingon disrupter enhancements... dont they already get enhanced by the "battle plan" ... think they should have there triple fire tubes. (burst of 3 or something like that)
one thing i hated about A2 was the fact that a ship (especially a big ship) was more likely to become derilict than be destroyed
especially true with the fusion classes. shields should protect the crew till they fail, thats what they are there for. would be more happy with their "first contact pulse" sort of weapon

Or they could just add an assimilation beam to the cube, so it could recrew through that, so it would just have 2 special weapons 
I agree on all bonuses, maybe the rommies could get some cloak upgrade, maybe fire under cloak weapon for upgraded ships?? A weak but still annoying weapon
The dominion maybe improved fighting ability, like qucker reload rate thanx to the Alpha Jem'Hadar that are more efficient

i guess so, but i don't agree with that fire under cloack idea, if it would be in the game, than it should be so, that when it is fiiring, you can't see it and ships don't target it on their own, but you can still manually fire upon it

Yeah I thought sort of a special weapon, something like that torp that kvort fires under cloak

don't they already have a station that allows them to fire while cloaked??
so perhaps the disruptor upgrade for them instead of klingons. in films/series i've only ever seen them fire disruptors anyway.

I'm a little confused about what they're going to do with the Dominion, will their weapons go through shields like in DS9?
Anyway, back to the original tpic, doesn't the Prometheus-class have regenerative shielding? I think that was the special new technology, and it also has ablative armour like the Defiant-class so it has a lot of hull points. With these two things it would probably be the toughest to kil in the fleet! And about it's ability to split into three parts, if they can't implement it probably, I don't think the ship should even be in FO because that was a very important capability it had.

yes the MVAM was importaint but we could declare that it would only work when there were no humans onboard and so it was scrapped
(yes it should be able to regenerate hull points quickly and that should be easy to do with the a2 engine)
