Well for the uniques, its easier for the flag officer to justify using a non-standard ship as they are uncommon, and thus it free up regular vessels for regular duties, making supply lines easier to manage.

You have a point. However fleet ops doesn't use flag officer vessels, instead the avatar selected has vessels available that reflect his or her characteristics. That's why I'd support an avatar specific galaxy class.
Ultimately all this debating could be a moot point. We have little involvement of who the avatar will be or what features get implemented. This idea is just how I would do it. Though many would have different thoughts on what should and shouldn't be. In my opinion many of those ideas make the Feds even more OP, but that's just my opinion.

Okay, I've been doing some calculations and I found that if I increase the cost of starship chassis by 50%, the initial cost of teching up to the Excelsior II will be increased by 200 dilithium.
Current Tech-Up Cost:
New Tech-Up Cost (without chassis cost increase)
New Tech-Up Cost (with chassis cost increase)
As you can see, even without the resource cost increase, you'll have to spend 800 more dilithium to put up that second yard. Otherwise, you'll spend only 2,000 dilithium, which is what you would have spent if you just put up the Yard and the Adv. Yard.
With the cost increase, you'll spend 600 more dilithium without the second yard and 1,400 more dilithium with the second yard. The second yard in addition to the resource increase would leave you vulnerable because you wouldn't be able to keep producing ships. The resource cost increase would make the Federation underpowered. Even without the resource cost increase, you would still be strapped on resources with that second yard.
