Well im not sure whats going on, but the three pieces are usually made by seperating into two then building the third, why they cant intergrate is anybodys guess but i never used any of the MVAM mods anyway as i didnt like them. So basically i only talk from modding experience of my own in which ive had no problem fusing things.

i once created a whole new borg race based entirely off of fusing little ships to medium ships then medium ships to big ships ect :)
