onofftopic (wow thats a cool term) trek-tech: If you are sitting on the sun (dont forget your sun creme!) light moves away from you faster than the speed of light. Similar to any other point of extreme mass. Space-Time is relative, and so is speed (delta distance / time). Overall, Star Trek includes a good portion of science, and not just fiction. But at the end of the day its Science-Fiction, and thats the cool part of it. We know far to less to make a cool show just about science! 
onofftopic space ship crews: I think the crew numbers of Star Trek are rather acceptable and fitting for a spaceship. At the end of the day, Fleet Operations will follow Trek-Tech
ONTOPIC (finally!): Yep, in Fleet Operations Lore, the Avalon served as a fighter operations base during the Dominion War, but far away from the actual battlefield as - at that time - they were very experimental (only a few in service) and they cary very expensive equippment. Basically a small yard complex, with large amounts of antimatter to power industrial replicators - and a lot of protomass, nadion cells and the like.
Yep, even phasers are limited in ammo, as the nadions have to be stored somewere. We once saw that phaser cells of the Defiant had to be replaced quite often during the war. The stuff that "burned out" might be the Nadion store. Perhaps a material that emitts Nadions under pressure or some other circumstances. But yep, thats speculation
We dont have intentions at the moment to add a regular carrier to the Federation. The Avalon is the only Starfleet carrier - in FO lore - which was passed on to a regular construction program. Although it was a rather short one.
We are thinking about redesigning the way Avatars work to give them more depth, both in gameplay and lore

I was a bit behind on this post then I read the one about about how they need to cram people onto ships. Kinda funny, if you think about it, if on a long journey you were crammed into a small room with a bunch of other people wouldn't you go out and kill everyone from the stress. I think the large rooms are for sanity

As for the story line, make a series of missions to carry it out. Outside of mission mode there is no reason that factions like the Cardassians can't be put in. And put the Breen in as a playable Faction outside of the Dominion. Species 8472 can be a map object and should be capable of being drawn in by the Cardassians at your own risk.
Planets and colonization have to be put back in as objects that affect game play as well as map height. Although star trek didn't use all three axis that much, during battle, all three axis were used. Especially in large battles. Plus, each faction should have a way of calling in for reinforcements or having some way to make a last ditch effort to survive and turn the tide of the game.

I liked your ideas and wanted to quote some of the more pertinant ones and add one or two of my own..
I too would like to see deep space return and planet colonizing and even trading.
Any self-respecting student of war and or chess knows that war has 3 primary focuses, time, force and space. War by nature is asymetrical and "balance" is mythical. Al-Quada is far from balanced yet still somehow exists today and well, to make it short: Borg cubes should be much more powerful and take a lot longer to build and more resources to create. We should never see more than a few and it only takes an hour to make 6 of them and crush everyone..
Well aside from any of that, I'd like to see the doomsday machine and other objects like that for map makers and have them set up as npc's.. more npc type ships, gorn, tholian etc... The doomsday machine should be about as powerful as 5 borg cubes and be able to fire short-medium distance and wander around a map destroying everything in its path including planets.. I also think variation on speed should be extended.. big ships slower, small ships even faster etc.. current speeds are too limited for my tastes or perhaps more engine upgrades for some types of ships to get them to hot spots quickly.

They might be more receptive to these ideas if you stop making them sound like demands
And Decker the cube is fine now, in the shows there were hundreds of cubes everywhere so it makes sense that a borg left to build and who is not harassed should be able to mass a bunch of cubes quickly

i dont like the idea of big bad godships that are "balanced" by stupid costs and tech/build times. either you dont see them ever as during the time it takes to get to them you have nothing but res to defend yourself with, or you have to be left alone for ages to get one.
in a normal fleetops game you dont even have enough time for 1 normal cube. most end by the time of a diamond.
