Oh, that's simple.  Locutus of Borg.  - TNG - Best of Both Worlds part 1, part 2.

Crippled Starfleet without a problem, which is something that nobody else ever achieved.  Not even the Dominion or the Breen managed to do that.  The only reason he didn't smash all of the Alpha Quadrant is that the senior crew of the Enterprise-D is a twinky, broken thing.  (A man who can see transmission, the most advanced AI in existence, and the best non-bioengineered doctor.)

And even with that, he still managed to hurt the Federation far worse than any other villain.

Even after his defeat, his legacy of terror lives on, turning Picard into Captain Ahab.

Bones is the best doctor and scotty wins as the engineer if for nothing else but the accent.

Bones is the coolest doctor, yes.  But Beverly Crusher had far more Deus ex Machina doctoring available.  When Bones had to do impossible surgery, the writers gave him an alien brain-booster that made it seem pathetically easy to him.  When Beverly had to do it, she just up and did it.  I'm not sure the Dominion or the Borg could pull off some of the shit she pulled.

Gul Dukat, hands down. Brilliant acting and some funny scenes with Kira and Garrick.
He should have been in a movie but they already killed him off like many of the other Trek
characters.

Ououou! I smell a Cardassian conspiracy on this board! Cardassian ships in FO would really be awesome. I liked them very much in vanilla A2. Too sad the Dominion erased their military presence from the galactic map.

easily the best and funniest villain was Garak followed by Quark, i tended to think Nero was a very weak villain as much like Shinzon both were on a personal vendetta rather then objective like Garak and Quark, the same with Dukat upto the last few episodes.

Rename Sona to Adhar Ru'afo.
