Is there a way to get a modded version of FO (as in the ones from the MOD Settings list) to work with Steam?
Making a shortcut to mine and copy/pasting the address gets a crash and starting up a stock FO also crashes when I select a mod.

STA2 is not available on Steam, so I think you bound it manualy for nothing? (No patches, no download of the game, no archivments, if they ever would be a good reason to do anything).
So, how about not using steam to start FO.

You mean to get the in game overlay? i got that to work once or twice but other times it just doesn't pop up but it never crashes.

well that's not exactly answering the question

ps: i hate steam, my advice would be to uninstall it and burn the hard disk it ever tainted.

I regret asking... I'll have to keep with using the desktop shortcut, since I don't feel like playing an unmodded version.
No, starting up at all. Modded FO doesn't work.

So, you just use it for central managment? You got Win7? Sorry, but I just don't understand.
How about a Folder on the Desktop for Shortcuts.

It sometimes works for me on vista other times not. The way steam uses to hook and inject it self into the game might be buggy with fleet ops. maybe the devs can help.

Unmodded FO starts-up fine, so it's apparently a problem restricted to customized games.

Why not use a docking program.
I personally use object dock from stardock.

I can run my mods through steam, and it will recognize I am ingame the mod, but I can not get the overlay to work. Which part did you need?
EDIT: Here's how to get it to work. Make sure that both the Fleet Ops and armada2.exe applications in your root FO install run as administrator.

Put both files in the same folder and run as admin? Still won't start up.

What do you mean both files?
Simply add a FO shortcut to your steam library, edit its target to match your mod shortcuts target, and run both FO.exe and a2.exe as admin. It should work.

You said make sure both applications are in the FO install, so I assumed you meant in the same directory.
I've had the shortcut in steam and using the mod address from the start, it doesn't work. It just crashes.

if you'd like to launch a mod directly via steam, you should be able to just add fleet operations itself, and launch the mod by adding the executable parameter
/mod "pownagemod"
I think its possible to add these parameters for applications in steam, but i don't have steam available at the moment to verify

I should have worded that better. Make sure both applications, which are in your root install, run as admin. Otherwise it crashes for me as well. One is in the data folder and one is in its super folder. both need to run as admin, but neither need to be moved.
Instructions: Set armada2.exe to run as admin. Set FleetOps.exe to run as admin. Go to steam and add a non steam game. Find your shortcut and add it. Save, and then run it. It should run regular Fleetops right now. Go back to your library, right click on the shortcut and click properties. Mod in the target bar, like Optec mentioned.
Making the applications run as Admin fixed it for me, but I don't know what might be wrong with yours. I am running Win 7 64bit.
