Actually, San Francisco is STARFLEET's HQ. The FEDERATION is based in Paris (look out the window of the President's office in The Undiscovered Country)...
As for timelines, there's the one Kirk made when he saved Edith Keeler in City on the Edge of Forever... And every other time-travel episode causes a new one, like the encounter with the USAF fighter pilot in Operation: Annihilate... What if that went differently?
