One point is that the devs might be unable to override the "TRANSPORTER_MAX" value and we will never have "combat transports" for the troopships or different amounts of transported crewmen for different ships because may be the game is hardcoded not to allow it.
Another point is that may be you are asking for something that is "already there", but disabled on regard to the different factions and their strength/resistance for boarding. Or may be it's enabled, but its effect is not noticeable.
And yet another point is to allow the devs to say something about it instead of wildly speculating. I know it's fun, but it's bringing the thread off topic.

alright here is an idea, based on the ship type (battle ship, frigate, destroyer etc.) the crew of that ship would have a certain attack value when boarding, for example a team from a defiant class ship would be more adept at ship capture than that of a sabre or venture. Klingons would have a high attack value than other races on average, but borg would have a chance to simply assimilate the boarding party. (thus making the boarding of a borg vessel pointless, besides, who in their right mind is going to jump up and down with their hand in the air saying "ooh, pick me, pick me" for a boarding party on a borg ship). Romulans i believe have a strike team that specializes in espionage and ship capture so their set. dominion could be on par (on average) with the klingons. The Federation higher tier ships would be better than the global average.

no, I do not believe that would make sense. There is nothing to support a Defiant crew being more adept at taking an enemy vessel, except for what was seen in Deep Space Nine but that is hardly anything on which the mechanics of boarding/taking ships should be based. If anything: due to the relatively low crew count the defiant would be limited as to how large a ship they would be able to board, and they themselves would be more susceptible to boarding. It just makes sense from a statistical stand-point. All federation security officers undergo the same training so those members of a defiant crew are just as skilled as those of any other starfleet vessel. In the end it is purely a numbers game. I don't care how well trained a boarding party is... Try to take a Borg vessel... It aint happening because of the high crew count.
