Well obviously a little thingy can be just visable for you to know where the warp effect will come from and so you'd, using common sense, wouldn't put your Starfleet Command station next to your starbase.

Ordinarily, no.  However, some maps are cramped for build room, and you might not have much of a choice in the matter.
