You can simply set all sound volumes to zero in the options menu...
...or if you want to disable all the sounds except a few specific ones, well, it takes some time but with a little trick it's not impossible.

If i understand you well, you want to have all the sounds disabled except the button click sounds and level up sounds.
So then, you should set music volume and voice volume to zero in the options, as none of the above sounds belong to this group. After that, set your button click volume as you feel it comfortable. Then, go to Star Trek Armada II Fleet OperationsDatasoundseffects folder and make a backup of it!! When done, listen to the sound files there. Whenever you find a sound which you do not want to hear, replace it with the file i linked to this post. It's an empty wav file, it will be played by the game but it contain's no sound. You just have to rename it every time you want a sound disabled, then overwrite that sound.
For example if you overwrite cornrclk.wav and cornron.wav with this one, you will not hear the main menu's button sounds anymore.

I have found a bug too...

If I dismantle a ship in my shipyard, the noise remains the rest of the play.

It was discussed in another topic a few days ago, the solution is the same for now, but i'm sure DoCa and Optec will patch it sometime. //www.fleetops.net/component/option,com_smf/Itemid,3/topic,4239.msg71212/#msg71212
