How long do your tests run for?
The shorter they are, the more the numbers might change. It also makes a difference if you're starting the tests the same way each time, and like you mentioned, there are a lot of variables. I start as soon as the dilithium miner finishes unloading and shoots out of the station. I also keep the Y (up and down) axis to where there's no green line, as close to "zero" as possible". It always comes out the same for me each patch, so I don't know. 
I'm curious, so I'll keep playing around with it. They are very close in comparison, and like you said, doing it this way will be variable depending on how far apart the moons are. Just make sure to spend the money you save on a turret to protect that lonely station!

40 minutes
3 tests a piece. I never got a value as high as yours but made sure to run them the same way each time by making a map for the test and having the objects placed the exact same way each time

I tried it with my Akira rush as I normally don't build that tri mining until a lot later into the game. This allowed me to research Defense Patterns and do quite well against Kvorts, Intprepids, and laheavels.

At least for me this discussion seems a Math thing again...I mean about how much Dil and Tri do we speak here 200D and 100Tri? Not worth that much not even in the beginning.
Your efficiency is higher with 2 mining stations in any case + you dont have to bring 3 miners from SB to your moon but only 2. Another point is that I saw frighters lining up a little bit there...this also means your resources are put on your account not as fast as 2 stations would.

I ran some additional tests last night while I was at the fireworks; the tests were both about 3 hours long and it seems that they generate almost the exact same revenue (a few dilithium/tritanium difference). In this case the moon pair (for 1 mining station in between) was two physical models apart
. I think that's enough to definitively say that there is no useful difference between the funds generated in either manner.

With a mining station to moon ratio. I keep it a 1:1 ratio. Usually it gets too crowded beyond it. However, I usually have 3-4 miners per moon (2 miners if Borg or Dom-supply).

From what I've seen and tested, the rates do seem pretty close. If the station is in the center of the moons, the miners really aren't waiting long before unloading.

Surely if there constantly a mining beam on the moon, then the average rates can't be any different over a long time? Obviously if they wait too long there will be a gap.

One station per moon is always better in the long run, Miners are dependant on race but there is absolutely no point in building two stations to one moon

We never said that, we were talking about 1 station between a pair.
