Is the Galaxy Class still the Flagship, I can't remember the Sovereign taking over as Flagship...

The Galaxy was flagship when it was the best in the fleet (and had an Enterprise in it's ranks), now the Sovereign is the best (non-Experimental) ship in the fleet and has the current Enterprise in it's ranks.

The Sovereign was never officially shown to take over from the Galaxy. If it did, it's more of an unspoken, background thing.

Technically, there is only one Flagship, not a class.

NCC-1701-D was the Flagship of StarFleet. It's assumed that the torch was passed to NCC-1701-E: same Captain, almost same crew, better ship.

But neither Galaxies were nor Sovereigns are Flagships. Enterprise is, officially or not, the Flagship of StarFleet.

Nowadays, a Flagship is the ship that carries the Admiral of a fleet. But it seems StarFleet has different traditions.

I wonder then (based on above) which was the 'Flagship' between the destruction of the Ent-D, and launch of the Ent-E?

I would say that the "flagship" keeps its title until it's destruction/decommisioning. Therefore it is likely the title was given to another distinguished ship upon the Ent-D's destruction. It doesn't seem likely or fair to pass that torch on to the Ent-E without the "interim" ship being given a chance, so I'd say that whichever ship took the title upon the End-D's destruction, kept it until it was itself destroyed or decommissioned, and therefore the Ent-E is not the flagship. Yet.

If I am not mistaken, Sovereign class Starships were in production when the Enterprise-D was destroyed, production was rushed on one such vessel so that it could be commissioned as the Enterprise-E and officially take the place of the Defunct Galaxy class Enterprise-D. I do not believe that any other ship held the title in the interim, at least it was never mentioned. I may be mistaken...
