wolverine superman etc.  have one problem with their indestructibility.  they can still be transported and and the transporter officer and put their heads on backwards and switch their hands and feet around.  it would be like a 4 year old against mr potato head.  no contest.

Or you could just transport them into a star or space, or just have them rematerialized in the center of a giant boulder. Easy. However, pummeling a planet with graviton and quantum torps just to get a couple dozen superheroes sounds a little wasteful. They should use regular torps! Besides, wouldn't Kahn and friends be sort of like superheroes.

nah thats too easy.....i still like my idea of switching there body parts around and stuff.  maybe they could take two superheroes and swap parts.  you could give superman wonderwoman's boobs.

Oooooooookay. Not sure why you would want to do that, but whatever. Yeah, transporting body parts around is a little out of the Feds league...but defiantly not Klingon or Romulan. They would be all like, "Oh what now, mister ain't got no head? Total pwnge there!" Or something like that. Besides, Kahn versus Superman is a movie I would like to see.

If we're transporting body parts around to kill people, why not just not bother to rematerialise them?

Just disintegrate them all.

Oh, yeah good point. Simply start transport, and then "pull the plug" and cut the beam. It might hurt, but only for a couple of milliseconds and then you wouldn't care for very long. However, I think that I would like to see some Klingon take on Superman or something like that.

Superman has the strength of 100 humans, an average Klingon has the strength of 2 (except main characters, no-one is stronger than them apparently)

Well, strength was variable for both as well.... if you look at the most recent Superman movie, you'll see him move an object whose mass far exceeds something 100 humans can lift for instance... and need I go into how internally inconsistent Klingon strength is in the shows?

yeah............i almost fell off my chair laughing at the part in the klingon vs DS9 battle where kira is throwing around klingons like ragdolls.  these are the some of the greatest warriors in the galaxy.

Well, they could have been a little rusty. You don't kill someone for a couple weeks, and then your out of practice. Anyway, I would say that most Star Trek tech would be pretty effective against super people.
