Yes... After about three seasons of misunderstanding each other, I think all the good guys would eventually join forces.
Thank The Dark Side you didn't add any "Dune" Faction. That would give double meanings, evil plans and misunderstandings for at least ten seasons.

Unbeatable shields?
Did we read the same Dune?
If phasers or disruptors interact with shields the same way as lasers, you'd get a huge BOOM! and lose 80% of your own army.

None would, as they are all different shows and all have their own pros and cons. That's why I choose the option of all the good guys beating the bad guys.

I voted for Star Trek
. Star Wars has lasers and can't harm ST shield, similar for Battlestar Galactica(though the fighters would be annoying in both cases... send some Peregrines in). I did never watch Dr. Who I must admit and only few episodes of Babylon 5. Babylon 5 could mess with ST, though I'm not sure, which kind of armorment they had.

I'm missing the option "All the bad guys team up and crush the good guys"...
If no teaming up at all ensues, my bet is on Star Trek.
And no, I won't go into details about how strong which weapons and shields are and how fast which ships...
It's just a guess, my impression after watching a lot from all of these shows (except for Dr. Who; by the way, in the few episodes I've seen they didn't use starships at all??), with no technobabble backup.
If no teaming up at all ensues, my bet is on Star Trek.

Wow, there's actually more options than just Star Trek on this one 
But yeah, I vote for option 6...unless Twilight gets involved, in which case the good guys AND the bad guys team up and learn that neither are really as terrible as they thought, and then they annihilate Twilight.

armors:
some sort metal (reinforced hull up to 15 m) to advanced metallic alloys reinforced with chrystalline fibres or cristalarmornett to pure bioarmors (can learn how to defend better the next time) + defencefields or gravitational shields (and engines) + sensorjammers (or all together)
weapon:
Plasmaweapons, ((anti-)neutron)particleweapons (like phaser) as beam or pulsed weapon, antimattercannon, quantumcannon (beam) with sometimes more then 2exawatt/s
fusionwarheads for the rokets
Should work against starfleet

They should work, but just having the weapons won't be enough alone. The Borg and Galactic Empire learned that.
