I don't know if this has been brought up before, but could transporting to an enemy be given a chance to slightly reduce the repair/fire rate of non-Borg ships?

Interesting, but we already have such a mechanic...sorta.
When a ship has yellow crew levels it takes a penalty to rate of fire (20% I think) and a subsystem repair penalty. So while the act of boarding itself doesn't mess up the ship, the ship does start taking penalties even if it isn't captured.
This is actually a valid strategy for team games by the way: an Assimilate Borg player with 2-3 nanite factory Assims or a pyramid can put an entire enemy fleet into low crew since the ability kills a percentage of the crew and isn't capped at how many ships it affects. Whether you can get your painfully slow ships to the battle in time is another matter.

That's not really something you can rely on in a fight because people tend to keep them out of fights and energy drains as you use it. Other races also tend to not make much use of the Auto-assimilator special.
