In SCII, if you reveal fog where an enemy is building a structure, and the structure isn't built by the time your fog reveal goes away, the building will still appear partially built on the fog, and you can see it on minimap. In FO, you have to reveal fog while it is built, which makes for some annoying situations where you can't see what buildings are there because you pulled out your scout too early (a good example is a match I had last night, I was building a mining station and one of my enemies had a scout there, which I forced away, then his ally wanted to raid me, but didn't know for sure if I had an expansion, since nothing was on his minimap there. He only raided because he was reassured it was there by the owner of the scout.)
Also, in SCII, you can select a command center and right click mineral crystals or vespene refineries and any builder units you make from that command center will gather resources from those. Basically a rally point for resources. In FO you need to manually tell the miners what moon to mine, so in this case FO is slightly more micro-intensive than Starcraft.
Right clicking on a friendly unit with some units selected makes them guard that unit, not just move to it like in FO. SCII guarding is also much closer, an FO guard command can have your units some seconds travel time away, making guarding an enemy fleet to ambush it, or having slow heavy hitters help escort a more vulnerable ship, a pain.
Perhaps the current guarding could be a separate command for when you need a scout to follow a fleet at its max sensor range or if you need your cloaked fleet to stay out of pings.
