Is it possible the Manheim Effect from the Nebula Class could be added back into the game? It was shown in canon that Starfleet has technology capable of creating temporary duplicates of things because of an experiment.

I like that Idea. Though there should be a limit, and some indicator as what the original is.
I remember using about 10 Manheim Effects on a single ship. I ended up with about 11 Sovereigns, taking down a Cube, losing about three, only to find out that one of the three was the original.
Embarrassing, as it was my only Sovereign, and I still had 4 Cubes attacking, and nothing else was strong enough.
Also, it was called the Gemini Effect. The Manheim Research Center was the station that produced the time stopping distortion.

I know the name's wrong, but that was what the effect was called in the show. Seems more fitting since the game one was just an extension of that.

Hmm, from a lore point of view it's a tad iffy. Ethically speaking, the Federation would never spawn clones into existence, have them fight hopeless battles and whether they win or lose, die afterwards anyway. Remember the whole argument about whether Data (and later The Doctor) was considered a lifeform and the ethical issues that raised.

They're not actually clone and don't die afterwards, they're just the same person from seperate points in time. The 'create expendable life' is as much a problem as getting help from another Quantum reality.
Whether or not it effects their original timetine is unknown, since time woks differently all the time.

Well they exist and then cease to exist, which is a bit iffy for the Federation. If they are from a different timeline and such, the Federation dislikes tampering with those too (remember Star Trek Armada, or Trials and Tribulations etc. Temporal Prime Directive et al )
EDIT: Just to say I have nothing against adding new stuff
I am just taking the same approach as with my own mod; Lore first, gameplay second, implementation third.
So, basically:
Would the chosen race use that weapon/device? Y/N
Would it add to gameplay? Y/N
Can it be implemented properly? Y/N
If it fits all three criteria I go for it.
Otherwise, I have to weigh up the pros and cons.

Well, if they are from a different reality, then it makes sense that they go back there.
When the timer runs out, the ship is meant to disappear, reintagrating itself with its original reality, not being destroyed by being in another reality. (Unless the ship is destroyed before returning

The only animation the original developers could show was the deconstruction animation. This makes it look like they were killed off in some way. If they had used the same ideas as the FO development team, they would probably have made the other ship vanish with short-lived yellow partials being left behind.

you basically rip another enterprise with a very confused riker and tell him to fight and die for you? i can imagine the conversation
"Will Riker, we randomly called on the ent from your reality to come and fight in ours so that we might win this nonesensical war. you might get horribly destroyed in the process but that's no big deal."
"you have obducted a ship from the terran empire, RETURN US NOW!"
"but wait won't you help us??"
(alternate ship shoots on real ship)
"BRIIIING USSS BACCCK"
(real ship is destroyed and alternate ship destroys half the fleet because of enhanced weapons before the timer running out)

Same ship from 2 or 3 seconds past/future in the timeline, different ship from another Universe... I can see how you'd mix up the effect of a time-related ability.
