One of the parts I liked most about DS9 was when the brass would look at the giant map and decide where to deploy their ships. Should they defend or attack? Were the ships deployed too thinly? Should they gather a strike force and try to take over a strategic sector?
As I have said before, I think turrets throw this off, almost always being a preferable defense strategy.
But beyond that, I like the very large maps. It seems that the maps mostly are defined by how many players, with large maps being for six to eight players, and smaller maps being for 2 or four players. At the very least, I would like to make the labeling more specific, showing both max number of players and size of map.
Beyond that, it would be interesting to have a notion of sectors. The good and bad about AII is that the notion is more organic than the discreete Rise of Nations framework.
Perhaps one way is to have certain defense and productivity upgrades to certain types of stations be cheap or free, but very, very slow (ideally they would even be automatic).
I also believe there should be a much greater role and importance of sensors. Races should be able to build very powerful sensor stations, for example, even focused in certain directions.
A small fleet with great sensor capabilities should be able to trounce a large fleet with bad sensors.
