(kinda taking the warpin lose supply model and applying it elsewheres)
Here are a couple of ideas
Map object: Federation civilian structures, cost supply when destroyed. I'm envisioning various eye candy Fed buildings with no other function but to be targets that a Fed person would have to defend. Fed's are about "defending"; give them something to defend.
---- Ok, so the initial idea was to only have map maker placable objects for a fed person; less of a skirmish, more of a defend the flag.
---- Second variation, give the fed a Fable-esk (good/evil) twist. The fed civilian structures are buildable, have hull, shields, but no weapons. The civie structures produce a "happy unit per minute"; when a civie structure is destroyed, you lose "happy points" and supply.
----- When you reach a certain "happy threshhold", you get an asthetic bonus (i.e. happier, brighter lights, more cheery fed voices).
----- When you reach a certain "unhappy threshhold", you get a dark asthetic look (darker lights, angrier voices).
For a real bonus (if wanted), have a high "happy", allow you to build the soverign at chassi level 2. Have a low "angry" threshhold build the defiant at chassi level 2.
New supply mechanism (just to be different)
All Federation structures have a passive supply gain, but loose supply when destroyed

I'm digging this. What we need is something Avatar specific. So If you're Mayson, if you get a certain number of happy points, Picard will come in with the Enterprise-D and give us some heavy handed lecture about the prime directive, and then the game ends because they find out that the whole skirmish was just a Romulan plot that Data stumbled on.
If you're Risner and get enough angry points, you'll get Picard in the Enterprise-E, and he'll blow half the things on the screen and say, "I will make them PAY for what they've done!!!!! RRRAAWWWRRR!!!"
