This is a shoot off of my last idea, just making it simpler.
I could just quote the last post as my new idea, but I'll frame it a bit better.
Ok, so for most factions, the yards are set up so that you get the first and weakest ship first, then research to get the stronger ships, and then unlock larger yards, and in turn again go from weaker ships to stronger.
I propose an adjustment that would give a faction wide, faction specific, or possibly an avatar special that offers a unique research setup to allow better options.
For example, this might take tweaking, but I believe the chassis are exiting FO, but whether this is for Klingons, Feds or otherwise this is what it would look like: You have choice of two upper level research station. Each one unlocks your larger yard, one unlocks it from the end of your weakest ship, the other unlocks it from the end of your stronger ship. In order to get all the ships, you need both.
For simplicity sakes, I would say it be 1 research station. After building this 1 station, you unlock your next yard, so let's say either battle yard or imperial yard are now unlocked, or possibly eraudi. From that research station, you have two researches you can perform. One would unlock regular in line ships, like e2, sang, or chonaq, the other research unlocks the upper levels, so defiant/sovereign, vutpa/luspet, or Neghvar. (So you would have a buildable sovereign at this point, but you would not be able to build e2s or remores)
In order to get all the options from this yard, you have to research both ends of it.
Costs would keep things fairly balanced I would think. But we could tweak it the cost of the station itself, and each individual research so that you can't get a whole fleet of sovereigns 15 min into the game, or whatever.
