These are simple ideas, they can become avatar specific if need be. Because personally I think that the Romulans should not be the only people where you get a choice of Special station.
Federation
Station: Midas Array Type
Purpose: Offensive/Defensive Buff
Approx. Dil Cost: 3400
Approx. Tri Cost: 1600
Approx. Supply Cost: 10
Description:
After Voyager returned home, the Midas Array was planned to be decommissioned. However due to recent conflicts, it was re-purposed. The long range subspace emitter was reconfigured to act as a sub-space sensor array. This allows you to have the ability to scan the entire map for 10 seconds with some cost and a 30 minute cool-down. But, you also have the ability to up-link with other ships (allied) and provide telemetry to make shield and weapon modifications to give them a 30% Defense buff and 15% Offensive buff to the selected ship (This is the base rate, for small ships the effect would be greater and for larger ships the effect would be more mild). This up-link compared to the full map scan will be relatively cheap and the cool-down is only 10 minutes in comparison.
Fleet-Ops approach:
I think that this can be a nice alternative to calling warp-ins in the latter part of the game since most of the time you get rather light combat ships in warp-in and I think that the Midas type could be especially useful during mid and late game. Especially because near the end of the game you'd likely be hunting all of the other player's ships after destroying their stations. And this could make the hunting end much quicker. As I find that some people get the winning status because of a well hidden scout or frigate.
Klingons
Station: Qoq'Bahd Class Strategic Sciences Station (SSS)
Purpose: Technology Buff
Approx. Dil Cost: TBD
Approx. Tri Cost: TBD
Approx. Supply Cost: TBD
Description:
Once you start going into mid-game and late game. The Klingons begin loosing a bit of teeth as Romulans, Federation, and Borg start turning out ships with higher defense values with special weapons that can easily turn the battle against you. So, I think that this station will be a research facility that you can research pods that give enhancements to the special weaponry of your fleet. Some examples may be Polaron Torpedoes having an additional system disabling chance increasing their deadliness in combat. Ion Torpedoes of the Negh'Var could have a chance to knock out enemy shields completely. And other traits that can boost the strength of your fleet. Especially since the mid and late game ships are much more straining on supplies, this will allow you to not have to be loosing as many ships (and for noobs... rebuilding entire fleets).
So... what do you think of these?

midas: ridiculously high cost and high benefit. it would either win you the game or not get built due to taking too god damn long. the most annoying thing about resource systems where you have to save up 100% of the costs before starting construction is that anything that costs a lot will be like this. that's part of the reason why cubes are so rare, you have 0 benefit from your money for the time it takes to save up the money, then huge benefit in a short amount of time once you have it.
if it gets toned down a lot then there's a danger it can become a duplicate of the hyperspace sensor idea. maybe change it to something based on communications, as the midas array was for communications not for sensors. in the show it was notable for being able to send communications over a long distance fast, so in a war in one sector, this isn't
helpful, so maybe allow it to interfere with an enemy ship's communications, maybe making them stop obeying orders from the player.
it also once fired a tachyon beam at a pulsar for technobabble reasons, so another idea is that it can fire tachyons into an area to interfere somehow with cloaks, maybe not decloak ships, but stop them cloaking in the first place.
klinks: they hardly need another tech building, and fiddling with special weapons isn't exactly a klingon practice. this doesn't fit with them at all.

Interesting. I definitely like the idea of 2 special stations per race, but I wouldn't go with what you have listed. Each race could have a station with specialized abilities vs one that grants a general buff.
For the Feds, Starfleet Command is their specialized station so maybe one like the Moq'Bara station: for say 30 seconds it triples the subsystem repair rate of everything you own, and doubles the shield regeneration rate of all your structures and Civil units. Not an overwhelming ability, but somewhat useful across the board which is Fed style.
For the Klingons, they have Moq'Bara which is their bonus station, for their special station how about it gives each of your ships a rankup but it costs supply and they don't give any supply for doing it? This might cause big lag issues, we probably need a better idea but it might work.
For the Dominion, the boost ability could reduce their build times for a short period allowing them to spit ships out like crazy for a few seconds. The other could let them build Perimeters remotely, in about 1/3 the normal time but still capped. Like a Borg uplink the building perimeter would be targetable.
Probably too much dreaming though, as the new races will have tech-trees so divergent that it would be hard to find equivalent places to put these structures.
