When i make a map and place npc ships and structures when i start the game they aren't there but when im finished they appear in the admirals log.

you need to set them to an unused team (double click) and you need to make the team ai mission (or sumthing like that) (ctrl +r any where on map)

humm i don't think so you will have to do it in the map editor
