USS Bellerophon
USS Thunderchild
USS Centaur
USS Defiant ( Tos and I know that's a cheat until enterprise fixed it )
USS Yorktown ( I know that's a cheat considering it's really the enterprise A but

)
USS Lexington Nebula class
USS Phoenix ( Maxwell in command )
USS Sutherland ( commanded by Data in redemption i believe )
USS São Paulo ( another cheat i know )
USS Relativity

Those I can remember right now.

Not that I have anything against ships that sucked enough to go the big boom, but it just wouldn't make sense to include them in the game.
