I've always been a fan of themes, such as river names for Runabouts. You should be able to tell what class of ship it (might) be from its name. For example, I think that the naming of Nebula class ships after scientists started as far back as A1. I dont think its quite that strict in canon, but there's nothing to stop us trying it for some classes.
