What you are wanting is what would be a mix between Star Trek : Elite Force, Star Trek : Bridge Commander, and Star Trek : Starfleet Command.  (I personally love Elite Force.. but they seriously need some gibs. Cheesy)

I think a game like Bridge Commander with some SFC mixed in would be great.  Like adding in shuttle combat and mines, and being able to select individual weapons to fire.  That and a warp speed system that you can use anywhere(don't have to have something targeted).  

For a FPS game, I'd like to see less aliens and more realistic AI.  Better weapon balancing and variation would be nice too.
