I'm stuck on the first borg mission, and I need some help. I can't seem to assimilate enough ships. The assimilator ships are just to weak, and mine always get destroyed. Any ideas?

Hide in the nearby nebula and take only ships without weapons.

One more question. I'm on the final Borg mission, and I just can't get through it. I can't seem to make ships fast enough to fight off the enemy. Any suggestions?

i personally find it easier to consentrate on one tech tree i.e.
either
Borg
or
Fed. I've done it with either, but i think the borg one is easier for the simple fact of the fusion/tactical fusions are available.
