I don't know if they are related, but this problem sounds similar to a problem i once had with another of my games, and it crossed my mind they might be related.

I have two hard disks on my PC, C: and D:. My CD ROM is E:. When i installed Emperor: Battle for Dune to D drive once (Brill game, btw  cheesy) and i inserted the disk for playing it mistook C: for my CD ROM and couldn't find the disk, yet the autorun ran fine. My dad changed some code in a file somewhere to fix it ('fraid i can't remember what).

i assume that was an entry in the windows registry. i don't think those problems are related. armada is able to find the right cd-rom by looking at every cd/dvd drives label and choose the right one. i remember some games saving a string in the registry which drive you used to install a game and if that was for example d: and you build in a second hd with now d: as letter you cannot play anymore until you manually fix this string or reinstall the game so it can reassociate the right drive letter with it's installation cd.
