still, the obsidion order was feared alot more than the tal'shiar or sec31

yeah section 31 is Starfleets Top reasearch organization, into temporal science.

The Fedarations "Spys" aere called something like the "FCA"

well cardassians are better at distracting their enemy'with diplomacy while infiltrating them with spies,

romulans dont use diplomacy and are more secrative wich gives them less options to get spies into the enemy's ranks,

so i'd guess the obsidian order was the most effective

section 31 is no top secret research agency. some fan sites made that out of it :)
to follow the secured startrek sources section 31 was a part of starfleet, an special group to protect the federation. cause this paragraph has been removed sometime before ds9 from the UFP agenda section 31 is now an illegal operation.
We don't know much about the Star Fleet Intelligence. It seem to have it's own structure (i think picard said sometime 'a commander from the Star Fleet Intelligence', so you can think they have their own ranks). It's not sure if they have their own star ships or fleets, but at least they had the USS Incursion in ST-Away Team, so that can be seen as semi-official :)
For the Fleet Operations universe we followed what we knew about the SFI; so they have their own structure and are an small, independent part of the Federation, just like Starfleet.

why would a temporal agency do high security intell missions? (see the ds9 episode where bashir comes in contact with 31)

for all i know from the temporal agency is they they try to restore the time line. See th eepisode from ds9 with kirk and sisco

ok, to solve the disputes, here is the lowdown of Section 31 straight from the star trek encyclopedia.

Section 31. Secretive covert operations unit of the Starfleet Intelligence division. Established under the Starfleet charter, Section 31 was responsible for searchin out and identifying extraordinary dangers to the Federation. Section 31 was
also responsible for dealing with such threats, and did so quietly, often employing

Romulan Tal Shiar or the Cardassian Obsidian Order. In 2374, Section 31 operatives
invired Dr. Julian Bashir to join the agency. Section 31 was responsible for developing

deliberate attempt at genocide nearly succeeded until Dr. Julian Bashir discovered a
cure to the virus by forcibly invading the mind of Skoan, a Section 31 operative, using
a Romulan Mind Probe, which is illegal in the federation.
